Father Adelir de Carli began his attempt to stay aloft for 20 hours in the southeastern town of Paranagua on Sunday but was swept out over the Atlantic by strong winds.
The priest, who was using his record-breaking attempt to draw attention to his campaign for more rest stops for truck drivers, had managed to reach an altitude of about 6000 metres and had flown about 90 kilometres before he lost contact with the police.
The authorities have deployed helicopters and coastguard vessels to try and find the flying chaplain.
